Here is more detail.

Mendeley for personal digital library which can be shared for collabortion 
Moodle for dicussion in PhD community, we installed in our department's server. It works quite well but may be changed to other kind of Social network tool.
Dropbox, for both personal use and community use.
Zotero and Google scholar+MS word: good combination of tools for writing paper with reference.
